IMO pec deck is no subsitute for incline flyes. Incline flyes focus on the upper chest which is important to devoloping full defined pecs. To be honest I have never been a fan of the pec deck. I feel it doesn't come close to flys(flat, incline) or cable crossovers, so i really don't see the need for them, but that is just my opinion. Of course variation is good, and i'm sure throughing them in every once in a while could only be a benefit.
